The product that is used widely in all car manufacturing is called proofcoat, the best of the lot is by Glasuruit which is used on most Merc's and BMW. I think it finishes off the underside of the body perfectly.

Are the door rubbers in place? If not this will also change the way the door sits, also if not already done install the lcoks as you can adjust them to help align the door.

My guess is the rose joints without the nipples (are male only joking)are perhaps Teflon rose joints, which i think dont have to be greased.

Before you go altering any door edges or lines, make sure you fit everything on the car that can change the way these lines fit later.
IE: doors seals and cathes, rear clip locks, front clip locks etc.
When you are happy with the adjusments of all these working parts with everthing...
